Summary: Wild speculation. It will creep. You. Out.

“Yes. There’s a team set up to create a diversion while we go in.”
“Good, good.”
“Are you certain this is a good idea?”
“For humans they have very strong spiritual abilities. The only one you must keep alive is Kurosaki. The rest are just for an added distraction.”
“Is he strong enough?”
“He’s making fast progress. But if he’s still too weak, then train him.”
“I understand.”
“They must not be allowed to kill Kuchiki. If they take her soul, they’ll absorb all her latent powers and then all our work will be useless.”
“I understand.”
“I’m counting on you, Yoruichi.”
The black cat closed its eye and bowed its head.
“You shall have your revenge, Urahara-taichou.”
Speculation
Urahara used to be a Shinigami captain. He either made or was close to (i can’t remember which) Yoruichi. When Urahara was banished, she disappeared from the Soul Society. Urahara, most likely pissed about the banishment, decided to hatch a plan….
The Dual Terminus, which is Rukia’s place of execution, is used for captain levels and keeps them from getting ‘reborn’. Rukia obviously has some sort of power because she was a natural user of spiritual magic as a child and the Kuchiki family took her in because of (most likely) her potential power. My best guess is that she has a lot of latent power in her, she just has problems tapping it. That may be why she was with Ukitake and Kaien, they hoping she could pull some of the energy out.
Anyway, Physics state that energy cannot just disappear so her power has to be direct toward or absorbed into something. Perhaps the souls they use to create the buildings were from those executed by the Dual Terminus or perhaps its used to strengthen the Shinigami or perhaps just strengthen Yama-jii.
In order to stop this, they have to prevent Rukia’s execution and taught Ichigo advanced skills. While Ichigo’s group came in via Kuukakuu (who probably decided to help both out of her knowing Urahara and because of Kaien’s death) while another group of whomever attempted an invasion on the Seireitai, disorienting the Shinigami.
Other speculation also includes that Gin was in on this plan and is getting some sort of reward for his work. By stirring the pot a bit, he gets Aizen snooping and kills him, sending the rest of the Soul Society in an uproar. Changing Aizen’s letter, Gin actually is getting Hitsugaya and Matsumoto to do what he wants.
Or I could be (pardon the phrase) blowing smoke out my ass. I don’t know.

I'm a big Rukia fan, but I no longer know if she has any special powers. The flashback seems to suggest that she was so weak the Kuchiki family had to use their connections to get her in the 13th division. Then again, why was she included on the trip to kill the Hollow that killed Kaien's wife? KT loves his cliff hangers. ^^ I just hope that she's able to put Ichigo in his place every so often. ^^
Hmm, that is a big mystery right now if there is another invading force or if the alarm was a ruse to get Gin out of trouble.

Yoruichi was a major-general (I think) in some force that was outside the 13 divisions. She and Urahara were childhood friends, so I don't think she would call him captain. But, I've only read translations so don't listen to me. ^^
